I was doing this exercise of adding custom KPIs in conformance, and I am not able to get that at one place it is showing 78% and on the conformance it is showing 65.79%. What is actually going on here?

Hello Raman,
65.79% shown in the conformance overview is the ratio for violating cases. On the other hand 78% calculated in editing KPI is the ratio for all the cases. Hope this answer helps.
