If I change all filters in the Replication Cockpit Configuration to: "directly delete data from the data Pool table", would all dashboards be affected? or would it only be possible for certain dashboards?

Yes all the dashboards should be affected, if you want to save certian dashboards, you can opt for not reloading the data model, which means you would only have data from the date the model was last loaded
